The best thing I've found to do when you want to run around placing cages is once you have the wormhole fulton, you can use it to portal out back to the ACC by using it while on top of a shipping container and then holding Y.

Well the ACC (Arial Command Center) is indeed the helicopter. Side missions though, if you pull up your map will be repersented by a blue circle. If you just completed a main story mission or another side mission and want more side missions, pull up your map and look for the blue circles.
