Jane is a software tool for the cophylogeny reconstruction problem. The input to Jane is a file containing a "host" tree, a "parasite" tree, and a mapping of the tips of the parasite tree to tips of the host tree.

Jane works by considering "timings" of the nodes in the host tree where a timing is simply an ordering of the speciation events (nodes) of the tree. From a given timing, Jane can very quickly find an optimal solution for that timing.

Downloading Jane. Jane 4 contains a number of features not present in Jane 3 or Jane 2. We recommend using Jane 4. However, older versions of Jane are available as well. Jane is easy to download and install. Choose the version for your particular platform or the platform independent version that works on all platforms.
