It is known that Rei moved from unwavering loyalty at the beginning of the series to abandoning him for Shinji in the very end, with the consequences that followed.

Ritsuko implies that creating a sentient Rei from the ground up is extremely difficult, and that most of the body parts in the secret chamber are simply limb replacements.

2025年2月20日 · In several subsequent episodes, Gendo is strongly concerned with Rei Ayanami’s welfare, even going so far as to sustain severe burns to his hands as seen in Episode 05 by opening a super-heated Entry Plug hatch with his bare hands in order to rescue her after Evangelion Unit-00's berserk incident.

The whole thing gets a little disturbing as on one hand Rei is named so as someone that was once envisioned as Gendo's (and Yui's) own child. That would normally bring up the daughter role.

2017年6月8日 · If Rei were to live with Gendo it would have dissolved his illusion of Yui. Rei is an emotionless husk of a human (and isn't really human), so if Gendo spent a lot of time with her he would have seen that she was not the bit of Yui he loved, ad that bit is in the Eva.

Gendo also saves Rei from searing capsule, burning his hands in process. It seems he holds Rei in the highest regard yet he routinely uses her as a disposable tool (nevermind the cloning vat). Knowing that his time to begin Third Impact on his own terms is limited, Gendo takes Rei to Terminal Dogma. He plans to merge the embryonic Adam, which he embedded in his own hand, with Rei, the vessel for Lilith's soul.
