The 4 ports designated USB 3.0 (blue in color) work for some of my devices (printer, etc.) BUT I have a keypad/barcode scanner I need to use. It works fine with the legasy ports, but although it powers up on USB 3.0, it won't communicate the data to my program. ( ie: keypad entry or scanned barcode).

Does the cord fit USB port on other side ? They are difference BUT physically they will fit. You can use USB 2.0 cord/cable on USB 3.0 port (it fits perfectly) but you can only get USB 2.0 speed. Regards.
