This is not etymologic but i think it has to do with the tone and the melody of the expression. Mm-hmm goes up and is usuall in a higher register while mm-mm goes down in a lower register.

I would say that, although similar interjections are common to all languages (I say all, but I stand to be corrected), the prosody of the expressions you mention is not universal.
